The PREP is one of 28 programs that are part of the U.S. Environmental Protection Agency’s (EPA's) National Estuary Program, which is a joint local/state/federal program established under the Clean Water Act with the goal of protecting and enhancing nationally significant estuarine resources. The PREP receives annual funding from EPA through an agreement awarded to the University of New Hampshire. Funding levels vary from year to year. The most recent federal awards supporting the work of the PREP are:

- Agreement #CE99171112: $418,000, open through December 31, 2009
- Agreement #CE99171113: $591,000, open through December 31, 2010
The EPA award to the PREP requires a 1:1 non-federal match or cost-share (e.g., the PREP must document a dollar-for-dollar investment of non-federal funds for every federal dollar received). Match can be cash or in-kind services from project partners to help implement the program or specific project activities related to the PREP’s Management Plan.
In addition to federal funding, the PREP has received an annual cash donation from FPL Energy Seabrook Station, ranging from $10,000 to $15,000 per year, for the last nine years.
Additional grants and donations have been secured by the PREP on occasion to implement specific projects.
